It sounds like your garage know what they're talking about but the proof of the pudding is in the eating.
I think I'd be making the same decision as you in your position.
I have a gearbox specialist near to me that I would use if I were in your position but I know it would be the thick end of a grand. I'd trust them and would pay for the trust. If you trust your local garage then it sounds like you will do well with the price, even if it gets nearer a grand.
I'm so sorry to hear that this has happened to your retirement car though.
I know other Suzukis of this era had gearbox issues too, like the Wagon R. Vauxhall produced that as the Agila and used their own engine and box.

If it really became necessary I would have a go at fitting one.
The only thing I was unsure of was the gearing if keeping the original transfer box.
As mine is never off road I would like to know how that gearing combo would work out in real life.
The Jimny is pretty low geared anyway so would it pull those ratios with 5th effectively becoming an overdrive???
