Does the key in the ignition with the door open beep? If not the car may not know that the door is actually open. there is plug on the plastic trim behind the door that i am having problems with that may be causing the issue.
Does your interior light come on when you open the door (and have the interior light switch in the correct position)?
If not check if there is a door switch (this advice comes from a tech savvy guy not a jimny owner, yet, so I don't know if the switch is obvious or not)
