Hi, can anyone tell me if the R72 gearbox countershaft is the same as the one fitted to the earlier Jimny gearbox?

Welcome to the forum. As far as I am aware there is no commonality between the earlier r7me and the later R72 boxes, though I'm happy to be corrected.

Currently doing an R72 to R7ME swap and the intermediate prop needs to be changed, so they are different....

I think they mean the lay shaft within the gearbox?
