Fairly simple then. Weld in repairs are good and so are bolt on mods.

How would drilling the chassis to fit recovery points fair then? Drilling (cutting) is a permanent modification.
By what they're saying, if theres factory mounting points it wouldn't be a problem

As far as the mot goes it is possible to drill hole in an area of rust perforations that removes said rust and that constitutes a manufactured hole and is nit a failure. Therefore if they are saying that nuts and bolts are a reversible alteration that has to include making a hole for the bolt. What modifications are you planning on that can't be adjusted to use existing holes?

I would suggest this is being way over thought. MOT wont be affected by the addition of recover points, winch plate, towbar, etc. All of which will require drilling holes in the chassis rails for mounting bolts (excepting maybe the towbar). The bits to drill into are not taking excessive loads or twisting motions so tolerate it well. I would be more concerned about some rust prevention measures while drilling any fresh holes 
My project Jimny Ulysses has been significantly modified on the shell (below), but the chassis has merely had the rusty bits 'replaced' with a like-for-like steel and the relevant brackets welded back to that. I have made the tipper body so that it bolts on (along with the roll cage). The cage does have outriggers welded onto the chassis, but this is no issue for the MOT on my main jimny (J999MNY) which has Jbits weld on rocksliders.
Basically I have hugely altered this car and do not expect any issues when I take it for the MOT. DVLA will be informed that its now a 2 seater and thats it. Some simple recovery gear should be nothing to worry about

Is that a hole in the boot floor above the exhaust..... I was warned that they are prone to rust there..:laugh:
