I was driving this morning with the ECU unplugged all of a sudden the 4wd engaged, i plugged in the ECU and the flashing 4wd light was stationary and when I pressed 2wd it went straight back in with no issues whatsoever???

That's a common problem as well, the actuator gets out of sync with where the controller thinks it is. Sound like you have effectivity reset it although the more common way is to wind the actuator back to 2wd

Do you think a missing hub nut potentially have anything to do with 4wd problems? I noticed one was missing when removing them

You mean the large hub nut or do you mean the bolts that hold the vacuum hub in place. Either way it would have trouble holding vacuum

The bolts that hold the vacuum hub in place there’s 5 out of the 6.. so that could be a possible cause??

It would not have given the flashing message about the actuator sensor switches
